Clean URLs - how to use them with tags?

I have enabled clean URLs in: Settings > Common

I have successfully created the .htaccess file too.

The clean URLs all work fine if I visit them by editing the URL in the address bar.

So far, so good.

But how do I use clean URLs with tags? For example, if I use WEB_VERSION_URL, the URLs are generated with index.php, so they are not clean.

Go to Backend > Settings > System urls and click the "regenerate urls" button.
